The verb пустить in this context has the same meaning as in the following expressions (I am tempted to say that пустить на органы is a derivative of these expressions):
Пустить на мясо
Пустить на мыло
Пустить в утиль
Пустить means here to destine, to commit, to decide one’s future: one will end up being slaughtered for meat (about domestic animals that were NOT originally intended to be slaughtered but had to be put down due to maybe their inability to be useful otherwise, like a milk cow that does not produce milk anymore), for fat used in soap manufacturing (it is a very cruel, black humor expression that might be used about an old dog that does not pull its share anymore) or “recycled” (this expression might be used with respect to anything (or anybody, not as often though) that is obsolete and cannot be used as it was originally intended).
I would not translate пустить на органы as to make an organ donor for to make an organ donor does not sound as cruel as the original. Try to find an expression that would best convey the low style of the original. Best of luck.

This is a slang expression, signifying - basically - the act of killing someone. It is highly informal; I would suggest the folowing: to whack, to rub out, to snuff, to body. I think in this case 'to rub out' sounds good, but the choice is yours.
