Le cube contient, au premier étage, trois salles d'exposition éclairées latéralement et, au deuxième étage, une salle unique éclairée zénithalement.

I understand what the zenith is - but would you understand this as lit from the above or uplit - (i.e does it relate to the position of the lighting (from above) or the direction of the light (towards the zenith) ?

I don't know, but suspect, "zenithally lit" has been used by architects.
Zenithat light googling is convincing.

skylit

While zénithal refers solely to the position from which light arrives, irrespective of whether natural or artificial, it does tend to be more readily associated with natural light. On the other hand "overhead lighting" tends to imply artificial lighting.

Since your éclairage zénithal is on the second floor, and assuming there are no more floors above, I suspect it may be natural skylighting, so "a single skylit hall".
