It's tricky literary English. I would gloss it thus
We're talking about things being better with the eyes closed, i.e. in the dark. So this makes the case that we operate most apppropriately in darkness, even though in fact we all know that we need light to operate our earth-bound, natural selves.
Another example might be ...
The man strapped on his wings and flew, as if air was our natural element, though earth be our real natural element.

My first sentence is clumsy - try
as if x happened, even though y is more likely to be the case
