Try this..

"spatial objects will correspond to the objects of these applied databases, building special correspondence tables in relation to objects of the created layer, corresponding to objects within these databases."

Some prepositions must be changed

I think this sentence needs to be rewritten, but that's not the KudoZ question, and can't be the KudoZ question either, because it's too long. So I'm not gonna debate that.

Prepositions:

The spacial objects are IN the databases (not OF the databases), so the correct prepositions could be like this:

"correspond to the objects in these applied databases"

***correspondence tables of objects FROM this layer TOGETHER WITH objects FROM these databases.***

Minor change in word order for smooth reading, though "correspondence tables between..." would still work.
