Right, subprogram(me) is the better choice, just to be on the safe side. There Subroutine in German, too.

"Subprogram" is more general, whereas "subroutine" is specific to certain languages. (For example, FORTRAN has subroutines and functions, both of which are types of subprogram.) "Linking" in IT is something completely different. It's no use here.

Do I understand it right that you would rather talk of "sub-routine" than of a "sub-program"? What is the difference? Doesn't "routine" correspond more to "Ablauf" (< second sentence of the context)?
Another suggestion, by myself, for "verzweigen" (in this sentence): What would you think of "link to"?

Nothing against "to branch" but it really depends on the context.

control passes/ is transferred to

This is perhaps a little better, for your context than "branch" or "jump". There is no subject for either of these verbs, as the German uses the subjectless passive. So either you must "invent" a subject, e.g. "the program branches/jumps", or you can use "control passes/ is transferred to".

"Hauptprogramm" is governed by the preposition "im" and is in the dative case--so it can't be the subject.//I was talking about the construction in the actual text.
